When I play ChaosUT2 the whole map turns red and stays red I think after the relic of vengance is used.

Also when I run ut2004 from the commandline I get these messages(but still runs):

Well, obviously you are missing or have the chaostex_006 file in the wrong place.
First please check your directory structure. All of you chaos files should go in \\ut2004\chaosut2\... (im not totaly positive on the 2 being there) once you have checked the dir structure then go into the chaosut2\textures and make sure that chaostex_006 is there. Im sure that it isnt. If you dont find it there then do a search of your ut directory and see if it has been misplaced. If you still dont find it then download the latest full version of ChaosUT2. That version would be v3.6.
I know that this doesnt address the turning red problem, but like yourself im hoping that they are related. Im sure if you are running a linux box that you have thought of this but it never hurts to state the obvious. LOL

Well, ChaosTex_006.utx is right there in /ut2004/ChaosUT2/Textures with all the other texture files. Maybe someone forgot got to put the xhair files in ChaosTex_006.utx or maybe it's Xhairs instead of XHairs or something I don't know much about how ut2004 works, but the crosshairs look fine to me. It's the map staying red that annoying me. I think it may supposed to turn red for a little while like when there's a big explosion but for me it doesn't go back to normal/

Did you do the full install or patch from a previous version? If you patched i would highly suggest getting a full download in case something went wrong with the patch.
Also, another suggestion:
remove your UT2004.ini from your UT2004\System folder and your ChaosUT2.ini from your UT2004\ChaosUT2\System folder, and restart chaos. You will lose some of your presets (screen resolution and some stuff) but it can occasionally fix graphic glitches. Note when you do this that if you start chaos via the mod menu inside UT2004 then do it immediately and dont re-setup normal UT2004 first.
If that works, then you can replace your old UT2004.ini and just use the new ChaosUT2.ini
Also, another suggestion:

This is a long shot and I don't know much about ut2k4 under linux... but you're running UT2k4 w/o any mod option and it says it can't find that package. That to me would suggest it looks for the ChaosTex_006 package in the wrong place or at the very least its trying to load Chaos packages when you're just trying to run UT2k4. Try placing the ChaosTex_006.utx in the regular UT texture folder and see if the errors go away.
Again, this is a stab in the dark and probably won't fix the red. But, as TKATK said, with 3.6 you have the option to not have the redeemer explosion with the relic of vengeance. Try the spirits option under your Chaos config. (or the redeemer explosion instead if you're using spirits).

I'm still getting the message when starting ut from console with the file in ut's textures but I don't really care. I can't recreate the red thing now either, in single player it doesn't do it, I was getting it playing online on a server that had the explosion ticked, but it's not up anymore. So it may be an online thing or something that only has to do with that server.
ut2004 in linux is exactly the same as windows, just uses a sdl(opengl) library instead of directx. And it stores the ini files in a hidden directory in the users home instead of the ut2004 directory. I'm pretty sure you would get these messages in windows if you used a dos prompt to launch ut2004.
Anyways these aren't big problems I was just letting you guys know they exist.
