Does anyone know if the Chaos files can be used with the UT2004 dedicated server, as I run a server for my friends and would like to use the new weapons and maps

Yes they can.

Just butcher this command line to fit your needs....

ucc server ONS-Primeval.ut2?MinPlayers=8?Mutator=ChaosGames.ChaosUT -mod=ChaosUT2
FurrySound{TOC}
